Games aren't just all about story; you have to think about the game play as well, among several other aspects, but while we're talking about storyline: I used to play Final Fantasy XI Online, and there was really good storyline to it, in my opinion. Each expansion pack has a separate storyline -- linear storyline -- but they are all interconnected by certain aspects of the world (especially history), Vana'diel, and each one is very important.
I don't play free MMORPGs; they are not worth my time. I've played MapleStory, Fairyland (when it was free), Anarchy Online during the free period, Rappelz, RuneScape, Trickster -- I quit quickly. I usually start one and stop playing within a few days. Paying for a game (NOT the money) seems to show that there are good/great developers behind the game that put forth maximum effort to make it the very best it can be.
I played Final Fantasy XI Online for almost four years. The game that comes in second is Anarchy Online, which I played for maybe a month.
